The settings should be stored in each plugin folder: plugins/pluginname/config.inc.php

We found that upgrading a test instance from 0.8.6 to 0.9.0 via bin/update.sh rewrote the roundcube config and in the process it clobbered the custom variables in config/main.inc.php.
