That was indeed the problem. I commented out that line and sure enough nothing got deleted today. I appologize for my misplaced blame, Roundcube is back to being awesome. Thanks for the help, it was really appreciated.

I'm running courier on our mailserver and by default it will try to delete messages from Trash after 7 days (and Sent after 30) so I'd check that first. I've been working on Roundcube svn for a while now and haven't seen anything walk out of my trash folder.
