This is reported to have been fixed in 0.1-beta2, accourding to this bug report: http://trac.roundcube.net/ticket/1326401

RC checks all folders only when caching is disabled. I'm not sure, but there was a request in trac to add a user preference setting to enable all folders checking when caching is enabled. It should be not hard to add such feature.
