The capacity of your mailbox, itself, is usually a server-side issue...not really an issue with the Roundcube webmail app.
That being said...when is the last time you emptied your trash folder?

IMAP doesn't delete messages just mark them as deleted - so they stay in your mailbox and may be invisible for you. Next step should be expunge deleted messages - after that action messages really dismiss from mailbox.
Take a look at Settings -> Preferences -> Server settings -> Main options. There are two checkboxes about this issue:
* "Flag the message for deletion instead of delete" - I recommend set
it off. It will really delete after your delete action immediately. * "Do not show deleted messages" - doesn't matter if you set previous setting off ;)
