First off, I'm running a somewhat older version of RC, 0.9.x. Sorry!
Anyway, I have just witnessed an interesting behavior. I submitted a bug against the GNU program "idutils" on Savannah, and received the bug creation e-mail. This e-mail appeared as a thread item underneath a completely unrelated e-mail I received last week: a newsletter from a local Japanese temple.
The newsletter appears as the top item in the thread, and the newly received bug e-mail as its (only) child.
Staring at the two sets of headers, I cannot see anything that accidentally links them together ...
... except for one detail!
The bug e-mail has a References: header which is empty. And the newsletter has no Message-ID: header. If the empty References header is interpreted as referencing an empty-string Message-ID, and if the missing message-ID is interpreted as an empty string Message-ID, then ... you catch my drift! The second e-mail looks like it is referencing the first as its parent.

Yeah, we do not support this ;)

Roundcube uses IMAP THREAD command and its result. So, enable imap_debug and see what is in the result. I suppose, the bug is on the imap server side.
