I have been using the latest version and have the following comments:
1.- There should be a toggle-preview button. Going back and forth to the settings page to toggle the checkbox is just annoying. 2.- The selection boxes which are currently at the bottom of the message window should probably be at the top in order to reduce the distance one has to drag the mouse between selecting all and using one of the top buttons to perform an action.
Browsing through the code, #1 can be as simple as adding a button to the "messagetoolbar", the nice image I leave to the image gurus... #2 can be done by placing the <div id="listcontrols"> inside the <div id="messagetoolbar">

I would second this request too.
In fact, for #2 I would suggest doing something similar to the "Mark Messages" functionality, but as a "Select Messages" or something like that. Both sets of controls seem like a very similar type of functionality, yet treated completely different. Yes, this can be handled through skinning, but I think the current implementation doesn't make a ton of sense to me. Maybe would even again us some vertical space.
Similarly, the Compact/Empty would make more sense in a contextual menu / right-click action for those folders that allow it. No?
BTW, why do only a few folders allow you to "empty" and not all? Seems that it would be very convenient to do so.
Good stuff though, no offense. Finally managed to eliminate the need for a desktop app!
