I'm using RC 0.8 beta with the Larry theme and I just noticed that I cannot undelete a message once it's marked for deletion. If I remember correctly one used to have this option. By pressing once on the 'Delete' icon you mark a message to be deleted and then you can Purge/Compact the folder. If you click a second time on 'Delete' while selecting an already deleted email, it unmarks it so it will NOT be deleted by compacting the folder. I think this also worked with the 'Del' key on the keyboard.
Another thing: is there a way to reorder the folder list so that the special folders (Draft, Sent, Junk) to appear at the top after the Inbox? Right now they appear all the way at the bottom after all my folders.

Undeleting messages works by clicking the 'deleted' icon in the message list given that the 'flag_for_deletion' config option is set to true. This icon is currently missing in the new Larry skin. I'll take care about that.
Hitting the Delete button or Del key didn't undelete messages in earlier versions and doesn't do it in 0.8 either.
Another thing: is there a way to reorder the folder list so that the special folders (Draft, Sent, Junk) to appear at the top after the Inbox? Right now they appear all the way at the bottom after all my folders.
Special folders are still sorted to the top of the list in 0.8-beta but they have to be identified as such. go to Settings > Preferences > Special Folders and check whether they are correctly assigned.

Hm, indeed it doesn't. Not sure why I thought that, but I was pretty sure that it worked before. Anyway, not a problem. It seems if you click on the 'new / not new' indicator star icon besides the subject, it undeletes the message.

Most likely you're using non-empty namespace prefix. In this case you need to add prefix to configured folder names in Roundcube config file.
