I see the option under "Personal Settings" that is labeled "Compact Inbox on Logout"...is this what you are referring to? Or is there another way to compact folders? I have seen this happen multiple times after a complete delete and reinstall of RoundCubeMail. I assume that compacting is a way to fix the problem for good?

I did nor mean the option in preferences. When you are logged in, there is a option "compact" placed underneath of your folder list. When you click this option and reload Roundcube, the zombie mails are gone. For me this works fine. Sure it is not good at all, that the mails are shown when they have been deleted. Perhaps this is fixed in the new release, which is out since a few days.

Examine flag_for_deletion, skip_deleted settings and delete_always settings.
